my header flanges protrude into the exhaust port about an eighth of an inch on the top only. the rest of the opening is fine,does that sound crucial enough that I should grind the flange or leave it.

If its a cj head you may have a standard header flange.

The roof is where a lot of the flow is, so yes it's important to get that cleaned up.

If the pipes bend down right after the flange, it may not be that big a deal.
