i guess this is a dumb question,but whats the tube and the flat piece with a hole in it for? the one on the cage,that part that looks like it'd gut your ass while you put that nice new interior in.

That would be it. That flat piece is where the passenger belt attached. The tube is where the passenger seat attaches. Another tube slides in it that is bolted thru the back of the seat.
