It won’t know the difference as long as you have sufficient piston to head clearance

I would protest some to the machine shop myself.
I would recommend a 2nd meausurement wiith depth gauge or dial indicator on magnetic base. With the 2nd, use a straight edge for piston stop, zero the indicator once level, and measure the travel to the top.....but thats just me. It would me more accurate than a vernier.

Gaskets
The gaskets I was told to purchase are Cometic, keep in mind the block is o-ringed. 0.080. SS MLS 5. It does not look like it really seals up.

If you want to run the o-rings, you might want to run copper wire instead of stainless.

O rings and MLS gaskets are not a good match.

If the piston is out of the hole ... it is not ZERO decked.
"O" ringed blocks are usually meant to use solid soft copper head gaskets of whatever thickness needed.
